Tough one. I'd say Ocarina of Time is just an all round classic game whereas Majora's Mask is suited to a more mature age category of 13+, but I haven't played either in many years so couldn't say definitively. The memories I have from playing Ocarina of Time would probably give it the edge...who can forget going through the market at night time with all those zombies trying to get you.
MM is a much more tightly knit layered game based on puzzles, stories and character development. OOT is a much more classic formula game based on combat, exploration and dungeon crawling.
OOT did something epic, MM did something ambitious, both were very innovative for their times, but OOT's innovations got copied and became common features of modern games (ie its camera system) whereas MM's mechanics remains fairly unique (the time loop)
MM is definitely the better crafted of the two games, while breaking less new ground with recycled assets and engine. More people enjoyed OOT more
