Flynn was investigated under the suspect pretense that he was compromised by Russia, which later turned out to be false. That pretext was used to have a "casual conversation" with him where the FBI investigators made the conscious decision to omit certain routine courtesies (e.g. informing Flynn that this was an investigation), in an attempt to get him to say something careless that could then be used as the basis for a perjury conviction.

Flynn was not going to be prosecuted under the Logan act, an obscure 18th century act, widely thought to be unconstitutional, and which has resulted in zero lifetime convictions. He was conducting diplomacy on behalf of the president elect, something transition teams often do, and did not want to expose the content of his calls to the public. There was no rationale for the outgoing administration to pursue him.

Flynn's case was thrown out. He's cleared of any wrongdoing.

Manafort is guilty of financial crimes unrelated to Russia or Trump or anything else.

Manafort: didn’t pay personal income taxes during Obama’s first term
Stone: refused to do what Flynn was coerced into doing

Flynn hasnt been thrown out. The judge has final say and has enlisted a magistrate judge to argue against the dismissal, probably because if the corruption is obvious to us its clear to a judge.
