Yes, there is a difference between her advantages and let's say the genetic advantages of a Michael Phelps, but I'd still let her compete in women's competitions. After all, it wouldn't be fair to let her compete in men's competitions either.
A difference in that they're not the same advantage but I'd say Phelps genetic advantages benefit him more than Semenya's. Feet which function as flippers, arms that function as fins/paddles, double the lung capacity of your average swimmer etc.
