Does the same thing happen if I then add another +40% ED jewel on top of the Protector Stone? Is the whole 90%ed bugged?

Assuming the (non-stone) jewel doesn't have any +min and|or +max modifiers on it, there are 2 different outcomes:
- jewel , stone : stone ED modifier ignored
OR
- stone , jewel : both ED modifiers ignored

Absolutely, the modifier text line on the item always shows the full ED (sum), as if everything was working correctly.
