If parent A has healthy genes and parent B is missing x number of base pairs on a one copy specific chromosome in each cell, will their offspring posses or also be missing that portion of base pairs?

there is a lot of things that could happen here, but easiest answer is that the one chromosome may not be present in the gamete.
