If you claim something is a military secret, it has to be at least realistic. Extraordinary claims require extraordinary evidence, or at least SOME evidence. You aren't providing any, you are just saying "it's a military technology on par with magic, now prove to me that it isn't"
You might as well claim that people that board that flight aren't flying at all, they are actually teleported to their destination and have fake memories of flying on a plane implanted into their brain, all done with "secret military technology". Prove to me they aren't being teleported!
Or maybe every person that boards the flight is actually killed to keep the secret, and then an android controlled by the military is created as an exact replica of each person and delivered to the destination. These androids then continue to lead the lives of the real people they replaced, except they tell everyone that the flight they took is real and proves that Earth is a sphere. Prove to me this isn't the case.

Modifying a plane to take advantage of jet streams at different altitude or to fly slight faster is very reasonable considering the US military has technolgy 30 years ahead of what they say.

The jet stream isn't 400 mph. It especially isn't 400 mph in both directions helping both eastbound and westbound flights. How does a jet stream exist on a flat Earth without the Coriolis Effect?
