Any chance you put iTunes in full screen mode accidentally? I know when you hit F11 in a web browser you can't access the start menu when it's on top (or bottom, for that matter). I don't use iTunes so I don't even know if a full screen mode exists, but it wouldn't surprise me since it sounds a lot like the same thing that happens with a full screen'd web browser.
