Well, if you discard CB, the on-paper damage will actually be slightly higher on fort setup. However, the enemies on which you need the merc's damage are high life uniques (like lister and company) and act bosses, and in those cases, the additional CB procs from a faster attack speed make the treachery + thresher setup do a lot more damage.
Also, the on-paper damage isn't everything, since ingame there are quite a few things that are hard to include in on-paper calculations. One good example is attack interruptions: with treachery setup's higher attack speed fewer attacks will get interrupted by incoming hits (procentually), and the HR animation will be shorter due to the FHR on treachery, which means the merc will be ready to attack again faster. In a lot of situations this is a minor thing to consider, but in some cases it's a really important thing (for example in Lister's pack basically every single hit your merc takes will interrupt his attack due to their knockback).
And treachery also has the ctc venom which offers a minor boost damage and prevents monster heal for a short duration after each hit (provided the monster isn't immune to poison of course).
Plus, like LD mentioned, it gives 60@res + 15%dr.
