What do you guys suggest? Is Amarr Navy any good? I doubt Im going to get any further than the level 2's Im doing right now with Imperial Shipment except for the occasional Amarr standing increase.

Are you making sure that you complete your 16th mission for an agent located a place that will make sure you get a storyline mission for Imperial Shipment? I took a look at 6 level 2 agent for Imperial Shipment and 3 out of the 6 will always give you a storyline mission for Imperial Shipment.

True, I would just try to stay away from keeping expensive loot in any of the stations.

It really depends on what you're looking for out of the missions. As different factions offer different rewards for their loyalty points. Everything from ammo to implants, will vary by faction.
In addition to that, different factions have different enemies, so that'll affect your loot, salvage, and standing gains/losses with other major and minor factions.
Also, you want to use http://eve-agents.com/ to make sure that whatever agent you're using, will have other agents within the region (or in close proximity) for higher level missions. In general, its good to work with one corporation for as long as possible, to accrue loyalty points, which if used properly, can be a very lucrative money maker; and to gain standing with that corporation in order to set up jump clones.
