Suppose I gain 1 ee from proficiency of swords
and then use an axe will that 1 proficiency count or not?

As the ranking says: Sword Rank 1 = 1% enhanced effect ... not Axe Rank

EDIT: If using an Axe and attacking a monster and you gain +1 Prof point, that will go towards your Axe Rank ONLY.

All weapon and charm proficiency only serve to give 1% ee to their respective type and nothing else. Maybe in the future more than one function will be added per rank.
