First off: Passing the coopers test is childs play, what you WANT to do before joining any armed forces, is focus on your hiking with a heavy backpack.
You want to start working out your back, abs and glutes.
Running is fucking ridiculous, there is no scenario in a serious squad where you'll need to be able to run especially far.
Also, training with sups would defeat the purpose, as during your time as a recruit, you'll be denied access to any and all supplements.
The most likely reason for feeling like shit, is the amount of sugar in pre's. When doing cardio, you're burning through it faster, and your bloodsugar drops way too low.
Happened to me as well, I changed pre. Using Neurocore right now, which is perfect for me. I'd reccomend trying different ones untill you find one that's good for you.
Also, jogging and using preworkout must be one of the stupidest combinations I've ever heard of..

good points, my biggest issue first couple months was my lower back was not ready to ruck with 40+lbs of gear.
you can also buy the active ingredients in bulk and make your own preworkout. I did it with beta alanine, l-carnitine etc. etc. except I didn't use caffeine or creatine like some do
