well, merging takes both groups of member into one large one
if both the guilds are small and active, then merging them into one big one could potentially make things worse?

Amazing suggestion.
I think 1 guild alliance slot only.
This would really help with small ls guilds helping each other out.
I can't see how this could influence scamming or anything from lending items as it is still your responsibility to loan out your items if you trust them.

You can't access other peoples vaults.
You can send items to other peoples vaults but they can't see yours.
It's up to you if you trust the other person or not.

Perhaps rather than a one off payment, you pay XX Amount (500? 1000?) to gain 1 alliance slot with a guild but if you remove the alliance from that guild, You must buy another Alliance for the same XX Amount.
This would stop/minimize the chances of people abusing the vault situations to borrow items etc.

Best/Easiest way I can think of to do something like this would be:
If you are the leader of a guild & visiting another guilds page, there would be a button underneath the Menu box on the left side "Request Alliance with this Guild" and work it similarly to the friends system, the other guild would have to accept the alliance request.
When pressing the 'Request Alliance' button the leader pressing it will be warned that an Alliance will cost XX Amount which will be taken from their account if the request is accepted, and similarly the person accepting is warned of the cost before having the chance to accept
