Is it because some people like to have all their jewels the same colour? Can someone explain it to me?

Jewels come in a variety of color
Some wont care, some will prefer a specific color (if its for a fire item for example, red will be preferred - if for a poison item, green etc.)

Some people charge more FG for certain colors

Because for whatever reason people charge more for certain colors of jewels and graphics of charms.

People are also willing to pay more for certain graphics and colors.

My favorite color is white. These usually cost a premium versus some ugly, green jewel.

people like matching jewels, pvp'ers pay more for a matching ones

The reason people charge more for specific color types is because the overall buyers prefer certain colors.
A simple example: The majority decided the preferable color for cold facets is blue, fire facets red, poison green. From an aesthetic point of view this makes perfect sense. Thus resulting in higher prices when these colors match.
