This is incorrect. There is no synergy benefit for points obtained from items. Only skill points that are spend into a skill give it synergy.
There are many quick ways to check this, but the best I think is Death Sentry on a trapper. Most light trappers only put 1 into fire bomb so they can get access to the light tree, even though they may have lvl 20 fire bomb, they do not get any extra death sentry shots until there are 3 points spent into it
