You have to remember that "sandbox" is a a very American game concept, and it's probably not something Nintendo is very well-versed in. Japanese games tend to quite linear, focusing on a single storyline with only very minor subplots and sidequests.
If sandbox suddenly becomes as popular in Japan as it is in the US, then Nintendo may start embracing ideas similar to yours, but until then you'll just have to settle for the games as they are right now- one long string of puzzles, divided up by fields and towns, with monsters thrown in there to mix things up.
Thankfully though Zelda will always be the way it is today.
