It might just be a splinter group of Cerburus, Bioware eluded that The Illusive Man is not hostile to Shepard in ME3. If anyones read the other ME related media (Comics, books), The Illusive Man resisted Reaper indoctrination like 30 years before the start of Mass Effect 1.
