You need a spell called soul trap, and an empty soul gem in your inventory. There's 4 or 5 different size souls and you'll need a big enough gem to capture a soul for that enemy. What you do is cast soul trap on them, and then make sure they die before the duration ends. Their soul will go into that empty soulgem and you'll get a thing at the top of the screen that says you captured a soul. You can buy soul trap from that mage in the Jarl's house at Whiterun, its in the conjuration school now
Either use soul trap or get a soul trap weapon, it's an enchantment that you can get pretty early on or even find one a couple weapons, just bring it to an arcane table, disenchant it and then re-enchant it on one of your weapons.
just make sure the charges don't run out and that you have empty soul gems.
Soul trap works better cause you don't run out of charges, but it's entirely up to you what you want to use
