Granado Espada was big a little while ago. I don't know how many people still play it thoguh. FFXI is pretty big too.

from my experience when I lived in Tokyo Computer Games aren't all that hot.

What they did play like crazy though was the monster hunter games for psp/ps2. And while I was there they also released a MMORPG, and with the monster hunter fanbase being pretty big in japan, there're probably alot of ppl playing that. Might be worth looking into.
