Infinite Ryvius - good story lots of chars and you get to know them all very well, something you really should watch more than once you'll find stuff you missed.

Suzuka (Must read manga to finish story) Great story.

Clannad - Great story, don't watch it if you don't want to cry though.

Code Geass - Another great story, good action, lots of things going on.

Nausicaa - Great movie, like the story.

Thats my top 5 in no special order.

as for the topic:

my favorite animes are probably Monster and Fullmetal Alchemist Brotherhood. Monster has a really great atmosphere and deep story while FMA Brotherhood is packed with awesome action and a great story as well.

yu yu hakusho was one of my early favorites along with tenchi muyo (all of the side series)
