Does it transfer everything including passwords? Apple ID, too?

depends on how you do the transfer. you can do a full backup on pc and maybe Bluetooth but if you use the cloud it might not get everything only like 5gb worth unless you pay for extra cloud storage

I am talking about using the phone transfer option upon setting up a new phone.

that will prolly just use the cloud. if you have 40gb of stuff on your phone the cloud will only backup 5gb worth of the 40. unless you paid apple for more cloud.
