I ran into the being too far back problem with the 100mm f/2.8 at work. It's quite a hassle to have to have a tripod's height maxed out and standing on a chair every few seconds/minutes. I don't always have someone to help with lighting, so sometimes I end up holding lights while taking the photos. You have a 3k budget.
Get light stands, they are so cheap.
Maybe get a light tent if you want to light it flat without much shadow.
You don't need to get flash either. You can use daylight or tungsten spot lights or flood lights. This will make it a lot easier when control spill and power on a small set. Barn doors and cutters work wonders on small sets.
Do a bit of research on the 90mm TSE in regards to food photography and still life. It is the prefered lens
