Does your pokemon lvls restart or how does this Kanto part work?

Cuase if you have to restart that mean you lose all ur pokemon? Cuase that would be a bitch move on the games behalf, or they all go in storage and cant use them till you get the badge saying what lvl pokemon will obey you at?
