Like, if i want to fill in only the background (grey/white squares)
what color would i chose in color swap?

Take an s/s of your screen then go in paint and paste.
Save it as .jpeg and open photoshop.
Click on any color sqqaure on bottom and click on d2jsp background. You will have the exact color!

Make the bg transparent.
That means it assumes the colour of the background it's put on. Whatever that colour is.
Much easier, because the jsp colour varies, from user to user, so even if you do a grey bg colour, the people on white will see it as grey still.
