This is truncated, but eh.
What actually happened on Reach: John(Spartan 117) and the rest of the Spartan II's were sent to Reach to protect it. They failed, and the Covenant killed most of the Spartans/burned most of Reach. John escaped with Keyes, and they went off to the first Halo construct. The remaining S II's went into underground tunnels, and found Dr. Halsey(The creator of the S II's). This is the point at which Halsey actually found out about the S III's from reading restricted files, but still didn't know if they actually existed or not. She didn't actually meet until a few weeks later. The Spartan III's were on a planet called Onyx at the time of Reach, and they were a secret project(Only a few dozen people even knew they existed).
Bungie's version of Reach:S II's didn't even exist(Except for John at the end of the game, and that was an Easter egg). The S III's were, for some reason, stationed on Reach when the Covenant attacked. Dr. Halsey somehow knew all about the S III's.
tl;dr: Bungie disregarded the entire storyline of the books when they created Reach, even though they used two huge elements of the books in the campaign(The S III's and Dr. Halsey).
