When it says two cards from your opponents deck, does it mean what's currently left in their deck or what's in their deck list?

It's what's currently in their deck. You can't thoughtsteal any card that is in their hand or has been drawn by them, only what is in their current deck that hasn't been drawn.

you can only steal your opponent's remaining cards in the deck
IE: If your opponent has 1 card remaining and you use thoughtsteal, you will receive one card
