Lufia 2 ftw. Also, Dark Cloud series, Star Ocean series, and can't forget about the Golden Sun series for the GBA.
I'd also say Flyff is one of my favorites in terms of MMO's. D2 would be on here, if I was still playing.

diablo 2 has the best item variation
and fable has the best combat system
final fantasy series have the best story lines
-> the makers of these games should make a mmorpg together
