can I use Organs found in normal for nightmare or hell if I put them on a mule or are they somehow tagged so that you can use organs found in normal only in normal and so on?

I think you are confused. The brain dropped in Act 3 is used to cube an item to use to open the way to get to Mephisto via Travincal.
