It shows I know that I can create a better balanced team by using other greater players than the ones mentioned.

Cafu over Thuram, Beckenbauer over Cannavaro (might use Maldini or Baresi as other CB, but then again maybe Cannavaro)

and no idea where to place Messi in a team that already has Ronaldo (Brazil), Pele, Maradona and Zidane on top. I feel two central midfielders would benefit more than adding another creative/scoring player

As this is not an all time-XI but instead an 'all-time players that I've played with" XI I completely agree with Zlatan (more or less)

Its annoying when you see a "best ever XL" with 6 strikers for example

if you look at madrid squad, arguably the most in form team at the moment you notice.

penaldo = winger/second striker.
bale = winger
karim = no9
isco = aml/amc
kroos = played attacking midfield duties for bayern.
modric = playmaker for tottenham/madrid
jamez = winger/amc

that leaves you ramos and pepe in defence, considering how much both carvajal and marcelo like sprinting on the lines.

so your whole point (put 11 defenders!!!) makes me giggle.

Happens more often than not, just to include all the big names. No a defensive/central midfielder is probably the most important position imo, any decent team would use that as an advantage, no midfielder to link up the defense with attack = no go..
