So here is my tower standing upright...
http://i62.tinypic.com/2dcj3b7.jpghttp://i60.tinypic.com/2hqdk7r.jpgAs you can see in the first picture, in the "1" circle, my GPU cords extend to right above my SSD. If you also notice right above the SSD, there's room for one more drive... that's where I would've had the HDD, but it interferes with the GPU's cords.
I moved the GPU down on my MOBO and managed to fit the cords for it in between the SSD and HDD, but that slot is only 8x -_-, so I moved the GPU back and had to remove the HDD.
So, also pictured... the "2" area is where my disc drive is, and it can support up to four fucking disc drives, rolf. hard drives won't fit, though.
Also, in the "3" area, that's where I have a box that's very similar to "1" where the hard drives go, but it doesn't have any side attachments that can secure anything - so hard drives can't go there. It's currently being used as storage for three extra fans I have no need for, rolf.
It's infuriating as hell. The case is fucking huge, but coupled with this specific mobo, I can't figure a way to get that HDD back in there
The problem is your case imo. It should have grommets for the wires to pass into the back side of the case and get that rats nest cleaned up. Depending on your card it could be overheating with all that mess in there. My first recommendation would be to get a new case.
They can be found cheap these days, I got my corsair 500r for 70 bucks after MIR and its plenty roomy. This is a bad picture but

Note how it has grommets in between the mobo tray and the bays where you can pull the wires through. Also note in the top slot of each bay how my hdd/ssd gets plugged in from the back, nullifying your issue altogether.
My final idea would be to suspend the drive with bungee cords, then you can have more wiggle room to position it. As long as you're not moving the case in a car or something this is completely safe and many prefer to do it this way for mechanical drives due to vibration
