The manga was still publishing when FMA aired
When they caught up to the manga, the producers had to create their own story/plot/arc whatever you call it halfway through the series (you can think of it as fillers from episode x to the end of FMA).

FMAB on the other hand was aired AFTER the manga was completed, so it stays "true" to the manga. The beginning of FMAB is rushed like crazy since the material was already covered by FMA (recapping 1-10 episodes into 3-4 episodes). After that they pick off where FMA left off to its original manga counterpart in a more slow/detailed paste
