1) why doesn't kanade turn evil when she absorbs all of those Harmonics that she created?
2) if otanashi's heart extended her life, why was she in the afterlife before he was?

1) because there was a chance that her original personality would dominate, and thats what happened
2) one theory is that otonashis spirit was confused after he died and wandered through god-knows-where for a while before he got to the afterlife; there has never been an official explanation though afaik

The general consensus about 2) is that Otonashi died, his heart was given to Kanade, and that his soul was aimlessly drifting around. Kanade dies after x number of years, then x number of months / days pass and Otonashi finally finds his way to purgatory.
