The mangaka usually doesnt work for the anime companies. From previous series, the anime writers draft their own ending and then the mangaka gives a yay or nay. Then he goes on to write his own ending on the manga

But the anime is at the point where the councilor guy (fat guy) persuading the emporer to use a gundam teigu to defeat night raid.
Which sounds pausible too for the manga after mine dies from rescuing tatsumi and killing kurome and the commander in chief (which the anime covered)
