Naruto may be stronger than Kakashi but he wouldn't win in a fight against Kakashi.

Naruto is stronger than Kakashi (Kakashi said he thought so himself before Naruto had mastered his new Rasengan or learned Sage mode).
As to who would win... until they actually fight for real (which is never going to happen) it all comes down to your personal opinion.

Having said that, given Naruto's new sage and frog techniques and the fact he has mastered Sage mode, purportedly beyond even Jiraiya, I find it hard to believe that Naruto would lose,
even though I acknowledge he is retarded.

really now? i thought all kakashi said was naruto had more stamina than him.

He did say Naruto had more stamina (chakra).
However, he also said early on in Shippuden (somewhere between the start and the fights against Kakazu and Hidan) that he believed Naruto had now surpassed him in strength.

strength doesn't mean your going to win a fight...

Naruto would win vs Kakashi, because if naruto gets in any kind of real danger 9 tailed fox would take over and I dont think kakashi would stand any chance if naruto was at 4 tails, or maybe even 2-3 O.O

I agree seeing that going down the list of trainies Third hokage - Jiraiya Yondaime- Kakashi ->>> Naruto
Seeing how Jiraiya was stronger and could beat kakashi
being that naruto mastered sage before and being able to compete agaisnt the frog on equal level it is most likely if naruto fights smart, he probaly could beat kakashi then again he probaly would beat kakashi by outlasting him.
I mean it is veyr unlikely kakashis gonna use his mangekyou on naruto unless they became enimies

P.S. this is a situation in which there simulating a fight i.e. training not a real fight ><
