The first version gives a slightly better introduction to some of the characters and has a few voice actors that I prefer over their counterparts in Brotherhood.
On the other hand it totally fucks up the story about halfway through and the ending is seriously unsatisfying, even after watching the sequel movie.
Brotherhood follows the manga version much more closely, has a faster pace and just feels a bit tuned up in almost every aspect (animation, art, audio).
That being said, they are both great entertainment and both have their pros and cons, but I prefer Brotherhood by a mile and that is the most common opinion I think.
If you feel like watching both then I'd suggest you to start with the first version so you won't feel disappointed with the other.
