There always is the possibility that Tobi is lying, however this is somewhat unlikely.

If Tobi's story about Itachi is true doesn't he seem a bit like Severus Snape?

They are both sacrificed in a way to protect something bigger then themselves (Itachi and the Leaf Village and Snape and the Order and both are forced to kill people close to them.) In addition these actions cause someone else to hate them, Sasuke and Harry, only because these characters don't understand the reason behind their actions. In the end Harry forgives Snape completely, perhaps something similar will happen with Sasuke?
