i get the feel she is.
the other girls don't seem to notice she's even there and only react to her when Yuki brings her up. (you can really see it on Miki's face)

she probably died protecting them or something (considering the letter she was writing this ep) and after that she became like a personality in Yuki that keeps her in check.
Megumi is like the part of Yuki that's aware of what's happening.

also i remember seeing that Grave on the roof, i'd say that Megumi might be buried there.
unless they buried Kurimi's Senpai/Crush there after she killed him when he turned.
