I think it was a genjutsu that was done on Obito himself and he actually believed that Kakashi killed Rin.

yeah i thought so as well because madara seemed to know obito would see something he didn't like and knew he would come back

but why did kakashi and obito get there mankyekyo sharingan at the same time?

im guessing it will be explained in the next chapter
