Its possible that the eye lost has nothing to do with itachi's control of it.
Maybe its always the left eye to go 1st.. When Tobi used Izanagi, his left eye was the one that wasted away as well.

it doesn't randomly select an eye while casted, he chooses which eye to cast it with.
for tobi, he chose to get rid of that left eye... he hides it instead of his right one for a reason.
