While this does sound like a good theory, I'm still pretty much against it for a few reasons.

1) Sasuke is on a kill-on-sight basis. The only person who doesn't want him dead from the Leaf is Naruto (and maybe Itachi). No one even shows their doubts about being rid of him when they talk about him. Even Kakashi was fully prepared to kill him.
2) It's not like Danzo was some asshole who wanted the Leaf destroyed. Granted, he was nowhere near the best choice for Hokage but he did have the Leaf's best interests at heart. He just had his own means of attaining them.
3) He left with the intention of achieving greater power. He had no intention of "spying on the Akatsuki." Even when Kakashi tied him to the tree, there was no hint of "you know what mission you're on, now go complete it."
4) He tried to kill Leaf Village ninja... namely Sakura, Kakashi, and Naruto. I think even if he were undercover, he wouldn't exactly try to kill his own team. He probably would have just fled when they tried to fight him. Instead, he pulled out Susanoo. That doesn't sound like someone who's going lightly in a fight just to avoid people getting hurt.

So it's very very believable that he isn't a spy...

That makes him the perfect spy!

Thats like saying Madara is trying to help Konoha, he's just being a good spy

He wouldn't have died... he would have become close to death, and all of a sudden seen nagato's weakness and blasted him...

I mean that would have been a shitty way to end the manga... Naruto dies vs. Nagato, bad guys win.

thats why itachi was there to stop it so manga doesn't end

nagato in prime > naruto in prime
nagato just has to many powerfull jutsu compared to naruto who only has 1 really powerfull technique (rasen shuriken)

Itachi killed his clan for the sake of the Leaf. He was ordered to do so by the higher-ups because they were planning to take over. I doubt Sasuke tried to kill his former team for the sake of the village.
