okay i understand your point in thinking naruto hasn't even really been put to work yet, because its obvious that the fox will come out and BEAST MODE and his ass if he gets in any real danger.
BUT nagato was sucking out their chakra + soul, we dont really know if the kyubi could get out under those circumstances, and even at that, if naruto had lost his soul then it would just be the kyubi chillin' in naruto's body, which obviously means the kyubi would take control and fuck shit up if not be in complete control again.
honestly, i think i would go with the fact that Naruto was screwed at that moment and would have died if it wasn't for itachi
that being said, the fox MIGHT have come to help, but i doubt it.
