Yes, the tv series didn't talk enough about the secret tunnels. In the novels, they kept talking about rumors of secret tunnels, and in this scene when he makes Tyrion escape, Varys tells him that a previous hand of the king had them made so he could fuck whores and maried wives without being caught, because his reputation was spotless perfect, and he didn't want to risk that.
so once tyrion vanishes out of there and no one can find out how he disappeared, Varys becomes the sole suspect. We've already seen how trials are a sham and they really don't give a shit about proof as long as they can pin a guilty verdict on someone.
On top of that, Varys is playing a much, much deeper game. Things will happen in his "absence" (he can live in these tunnels infinitely if he wants to) that plays into his greater game plan. I can explain in PM if someone wants, but i'd rather not spoil here.
As I remember it, the tunnel that you are referring to there was just the one that led out of Chataya's brothel. The system of tunnels in the Red Keep go back (obviously) to when it was built and therefore predate the aforementioned HotK. The system that Tyrion used in this episode was for a much broader purpose.
