Varys had to leave because as he was on the ship overseeing Tyrion's departure, the bells in the city rang meaning someone discovered Tywin dead. Varys knew that anyone spotting him coming from the ships back into the city would be too risky, so he came to the realization that his time in Kings Landing for the time being was over. Also, I am sure people will wonder about Tyrion's escape and how he was able to access Tywin's chamber. They will probably discover the hidden tunnels, and who better to talk to about hidden tunnels than a spider?
Varys is concerned about the realm as a whole, not just Westeros. He knows that Tyrion is a good person in addition to being cunning and intelligent, which is good for the realm, so seeing his head on a pike wouldn't help. Plus, I believe Varys held Tyrion at a higher status than most people he knows (maybe not a friend, but close enough to it haha).
Yes, the tv series didn't talk enough about the secret tunnels. In the novels, they kept talking about rumors of secret tunnels, and in this scene when he makes Tyrion escape, Varys tells him that a previous hand of the king had them made so he could fuck whores and maried wives without being caught, because his reputation was spotless perfect, and he didn't want to risk that.
so once tyrion vanishes out of there and no one can find out how he disappeared, Varys becomes the sole suspect. We've already seen how trials are a sham and they really don't give a shit about proof as long as they can pin a guilty verdict on someone.
On top of that, Varys is playing a much, much deeper game. Things will happen in his "absence" (he can live in these tunnels infinitely if he wants to) that plays into his greater game plan. I can explain in PM if someone wants, but i'd rather not spoil here.
edit: The thing about the former hand who built the tunnels, we've never had a confirmation, but it could very very well be Tywin.
Part of what made Tywin so mad at Tyrion is that he sees so much of himself in him, yet he can't admit a dwarf responsible for his wife's death as his own heir, it hurts too much. In this respect, about his wife's death while birthing Tyrion, he's as broken inside as his daughter.
This would explain why he's so damn mad at Tyrion for doing something nearly every noble in the realm does anyway without remorse.
Then, there's the timing of the whole shae thing. Tyrion's been whoring all his life, but somehow it wasn't until he took Shae that his father threatened to kill any whore he associated with. Then Tyrion falls, and Shae is magically in Tywin's bed. It would also explain why a lowly whore would laugh at the threat of one of the most powerful men in all of westeros. She's shown herself a good judge of people's character in many scene, she's not silly, but somehow Tywin's threat never intimidated her, and she kept reassuring Tyrion not to worry. That would explain why, and Tywin having the tunnels built while Varys was master of secrets would explain Varys knowing them by heart in detail as well, and no one else.
