Basically, the show made a very poor job of explaining exactly.
About 200 years ago, the church used its position as spiritual leader of the people to gather a giant army of the faithful and almost managed to unseat the Targarien of that time, turning into a full fledged civil war. Once the king won by the edge of his teeth, the church lost the right to its army.
Fast forward to today, there's tens of thousands of hungry refugees in the city, because of the wars that happened the last few seasons ravaging the countryside, sometimes entire villages put to the torch. The crown can't feed them, they've lost faith in the nobility, lost everything back home, and the high sparrow managed to get them all to follow him in deep religious servitude. With 30 or 40 thousand people following you blindly, you can easily set foot in the main Cathedral and oust the corrupt leader, recruiting even more people into your unarmed army from the poor and destitute that already lives in the city.
At this point, cersei is stupid enough to let them arm themselves in exchange for them waiving the crown debt to the church. She figures they're so poor, they won't be able to really arm themselves much, but they arm themselves with farming implements, cooking knives, staves and such. Poor weapons compared to swords and armors, but their raw numbers are overwhelming for any guards.
So that's why seemingly overnight there's enough of them that the Kings guard and city guard can't really do anything without sparking a full on civil war inside the city itself.
