If their intent was to kill them all, they would've done so in the tombs (prison) when they threw down the smoke grenade. I know they were gunning for the governor, but he has massive survival instinct and ninja like reflexes plus everyone would foam at the mouth if he just caught a stray bullet in the head when ducking and weaving through cover. They accomplished exactly what they wanted to, scare them off. They essentially had women and children in the first group, did you really think the prison gang would just slaughter them indiscriminately? that would go against everything we've seen and know about them.
Let's face it, people wanted a full bloody war, but then afterwards they would be like "YEAH THAT WAS AWESOME... wait, they killed everyone... now what are they going to do? THIS SUCKS!" so instead they end on a happier note while leaving that unknown glaring in the distance, illustrating the golden theme through the season that you can't do this alone while showing the governor's complete downfall into madness.
