Protect her because she was giving birth to the rightful heir of the iron throne and Rhaegar was scared if the assholes trying to take over the throne (aka lannisters) found her they would kill her + her son.

I wont spoil more than that as the fan theories about the situation seem to be pretty legit and probably true.

Wouldn't Jon be an illegitimate child though, since Rhaegar and Lyanna didn't marry?

They ran away together and had a child, whose to say they didn't get married? Or wouldn't have if not for the war? And even if they didn't, he still has more rights to the throne than any lannister. Which is the issue, if the people rise up behind a rightful King nothing can stop him.
