1. DOFP - Magneto talks to wolverine about an upgrade when they take a plane to paris. X-men United (2) - Magneto talks about striker being the only other man (the first man being himself) that can manipulate adamantium. It's a direct nod to the comic in a scene where he pretty much removes the adamantium from wolverine's skeleton.
2. Moira is introduced in x-men first class, the same character is introduced again in x-men the last stand, taking care of xavier's twin brother. While they didn't specifically say it in the movie that it was his twin brother, it's safe to say it was given that he looks like xavier and when he spoke he sounded like xavier. Previously in the movie he was discussing the ethics of implanting the consciousness of a powerful mutant in the body of a comatose patient who for all intents and purposes is brain dead (this case study was his brother)
3. DOFP - There's a scene where xavier talks about a procedure that got his legs back at the cost of his power. Because young xavier goes from walking in one scene to wheel chair in the next. In the future, xavier is clearly going to need his powers, hence the wheel chair.
4. Butterfly effect. Time travel in DOFP will pretty much alter the events of previous movies. Which again can explain wolverine's claws if the previous explanation doesn't suit your fancy since he's already lived that life, there's no reason to think he would make things go exactly as they did and result in another the wolverine movie happening where he loses his claws.
