Clark watched his father die out of respect, he realized his father was willing to die for him and respected his wishes.

Jor-El shows Clark who he really is, Clark has been lost for most of his life, looking for a purpose. Jor-El provided that by educating him about his real home.
Clarks father says "I dont know, maybe" when clark asks if he should have let everyone die, it is an important part of clarks childhood as his starts the development of his moral code
The invasion happens because the ship that was on earth was activated, the humans who were digging towards it could have just as easily activated the distress signal and brought the invasion, not to mention Zod was looking for a place to make a new krypton, if it wasn't earth it would have been another planet.
It is made 100% clear that the kryptonian council members don't believe the whole core explosion thing and they refused to listen to Jor-Els advice.
The amount of time superman is practicing his powers is never made 100% clear, he was obviously developing them for most of his life, not "a few days" it is also made clear in the movie that superman is actually stronger than zod and zod's men. the powers for Zod are 100% that day completely new, plus clark has been growing up on earth his entire life meaning he was getting stronger and stronger every day. Superman IS stronger than Zod, period. Outclassed as far as fighting style? Yes, of course. But he is stronger and faster by enough that his weak fighting skill doesn't hurt him as much as it would if they were completely equal in strength.
Superman kills Zod..this is my favorite one, I know retards will bring this up for a while. I mean I hate superman as a hero but even I know that he is willing to kill, it has been said many times before that he would kill if he has to. The way he kills Zod and is in complete anguish over it was done brilliantly. This is actually the one singular part of the movie that you cannot argue is amazing.
