Just purchased a new case, opened it and realized it only comes with 1 Motherboard standoff screw.

Will the small screws suffice or am I about to make a quick trip to the store?

The standoffs are inside the case already. At least, they were when I bought mine. But you need them anyway to prevent the motherboard from shorting on contact with the steel inside the case. If they aren't in the case, the accessory bag is taped inside the 5.25" bays behind the motherboard tray.

I already found the small box located inside with all the screws, but was only supplied with 1 and inside were all the screws pictured on the site with the 1 standoff screw.

I even picked up the entire case and strip searched it and the box it came in. xD

Check again to make sure that they aren't already on the motherboard tray. Like I said, mine came already applied to the tray.
