sounds like the cooler header is making noise like a gurgle kind of
got scared and turned off the computer

Always helps to tell us which CPU cooler.

If it's an AIO water cooler, the "bonding" won't cause it to make that noise. Other than that, I can't help.
Thermal compound has nothing to do with gurgling noises.

take it out and give it a light shake and move it to push the air up to the rad to it'll even itself out.

Tbh its not good to run it at all till the airs moved off the pump.
You can always flip it if the tubes are long enough.

Otherwise you ain't got much choice.

Well you could rotate the whole computer, until the air bubbles settle in the radiator.
