Basically, before it resets it will ask if you want all drive or just the drive with windows installed on

A Windows 10+ factory reset gives you the option to keep your user data or wipe them.

If you use bootable USB drive with installation media and are planning to do a clean Windows installation; when you format a drive, it will erase all data. Make sure you backup your data from the SSD to your HDD and then only format the SSD during installation.

A "factory reset" will take the computer back to the day you bought it.
A factory reset will "overwrite" your Windows install with the factory partition (usually hidden).

It shouldn't do anything to any other drives.

It depends which method you use. Windows had a built in feature which allows you to “factory reset” your Windows installation. If you’re planning on using that. It gives you 2 options somewhere during the wizard:
1. Keep user data. (This will not remove any user data from user accounts i.e. “Documents” “Downloads” etc, only Windows files)
2. Remove user data. (This will remove all user data & Windows files)

This should only apply to the drive which has Windows installed on it but ALWAYS make sure you have a back-up of your data from both drives.

Hope this explains it enough.
